There are two ways to install mods: you can either subscribe to mods via the Steam Workshop (this installs the mods automatically), or you can download mods  I've just had the issue I have seen other people have where steam all of a sudden tries to re-download all of your subscribed mods. I found that if you click 'Local mod' in the Arma 3 launcher to add a mod locally and then navigate to the mod within the '!Workshop' folder you can add all of your subscribed mods.
